The Hidden Costs Nobody Tells You About Before You Build a Shopify Store

The quote arrives. It looks reasonable — maybe even attractively priced. A Shopify store for your budget, built by a reputable team, delivered in eight to twelve weeks. What the quote does not include is the fuller picture of what building and running a Shopify store actually costs over the first two years of operation.

This article is not designed to discourage you from building on Shopify. Shopify is, for most businesses, genuinely the right choice. But going in with eyes open about the true cost of ownership prevents the budget surprises that derail projects and damage the relationship between business owners and the agencies they hire.

Transaction Fees: The Invisible Tax

If you use a payment provider other than Shopify Payments — PayPal, Stripe direct, a regional gateway — Shopify charges an additional transaction fee on top of your payment processor's own fees. On the Basic plan this is 2%, on Shopify it's 1%, and on Advanced it's 0.5%. At $500K annual revenue, that's between $2,500 and $10,000 per year in fees that have nothing to do with processing the payment itself.

The calculus changes significantly if you are operating in a market where Shopify Payments is not available — which includes several countries in the Middle East and parts of Asia. In these markets, every transaction carries an additional overhead that must be factored into your unit economics from day one.

Geography matters: UAE-based stores cannot use Shopify Payments and must use a third-party gateway (PayTabs, Telr, Network International, etc.), which means the transaction fee is a permanent operational cost, not an avoidable one. Factor this into your pricing model before launch.

The App Subscription Stack

A basic Shopify store with no additional apps is not a functional e-commerce business. Most stores require apps for email marketing integration, product reviews, size guides, subscription management, loyalty programmes, advanced search, upsell and cross-sell, and returns management. Each of these carries a monthly subscription, typically between $10 and $200 per month depending on the functionality and your order volume.

It is not unusual for a mid-sized Shopify store to carry $500–$1,500 per month in app subscription costs that were not visible in the initial build quote. These costs are not the agency's fault — they are the real cost of the functionality you need. But they need to appear in your projections before launch, not after.

Theme Licensing and Maintenance

Premium Shopify themes are licensed, not purchased outright. When Shopify updates its infrastructure, or when a browser update changes how something renders, theme updates may require developer time to implement correctly — particularly if the theme has been heavily customised. Budget for a maintenance retainer or a contingency line item for theme-related development work in year one.

The Real Cost of a Botched First Build

This is the hidden cost that is hardest to quantify and most expensive in practice. A first build that is structurally flawed — poor performance, incorrect data architecture, integration shortcuts — often cannot be patched. It must be rebuilt. And the rebuild costs more than the original build would have cost done correctly, because it carries the additional burden of migrating existing data, unpicking bad decisions, and managing the business disruption of a second migration.

The businesses that find themselves doing a second build within eighteen months almost universally chose their first builder on price. The savings at the time of the original decision rarely survive contact with the cost of the rebuild.

Shopify Plan Costs at Scale

The Shopify plan you launch on will likely not be the plan you are on at $500K revenue. As transaction volume increases, the economics of upgrading from Basic to Shopify to Advanced to Plus shift — and the Plus threshold (currently $2,300/month USD) arrives faster than many founders expect. Build a revenue model that shows your Shopify monthly fee as a function of projected revenue, not as a fixed cost.

What Good Looks Like

A reputable Shopify agency should provide you with a full cost of ownership estimate that covers the platform fee at your projected revenue tier, the estimated app stack and monthly subscriptions, payment processing costs including any Shopify transaction fees, the ongoing development and maintenance budget, and any regional-specific costs relevant to your target markets. If the agency you are evaluating has not raised any of these topics before asking you to sign a proposal, raise them yourself.
